Yes you can, I have the same.

My C Drive = Footage
& My D Drive = Everything else, programs, documents etc...

Whenever I need to format, I copy the files I need to the C drive, format the D drive and copy them back after.

Actually your C drive is your main Windows drive comprising of applications, system files etc. Your D:\ drive can be used to store shit.

Just to classify, can I format my C drive without doing anything to my E drive, then will the E drive be untouched and still have everything?

Actually its the other way round, if I change it to how you said, (how it should really be), it just doesn't boot, no error nothing just a "Press any key to reboot" its very weird and no-one can figure out why it happens.

I bought the D drive because I needed extra space (its 200gb) and so I installed windows onto it and thought I'd take the other one out, I took it out and that happened what I just mentioned, even if I format and start fresh, it doesn't like it if it isn't there. lol

It's weird, my computer.

^Gman - a common misconception is that Windows can't be installed on a drive other than C. It can be installed on C or D. It is anything other than those two that it has problems with.

I'd have to hear more information to try to diagnose that reboot problem though.
